Yes, the red wire is connected to the battery positive terminal, and the black wire is connected to the battery negative terminal.

are there instuctions for changing the settings?

It comes with no instructions. There are some on the amazon page that has the pictures. Scroll over to find them. They are a little vague. When it says power up it does not mean with the power button. It means when you plug it in.

Will this work for a 12v deep cycle battery?

Yes. Deep Cycle just means thier designed to be regularly deeply discharged using most of the batteries capacity. Typical starter batteries or car batteries made for short, high-current bursts. Regardless of how its charged or how the charge is released a 12 volt battery is a 12 volt battery
