How do you paint over panel lineing?

Do you mean how to panel line..... Basically it really easy with these markers all you have to do it is go over the panel line with them. If you miss up their quiet easy to clean just rub it off with your thumb. There are many tutorials that can help that are on YouTube

I use grey for my white armor and black for everything else. so what do people use the brown for?

Depends on the model but mostly gray on white unless its any wing gundam or OG gundam the black on white looks better

Do I have to apply anything over like a coat after panel lining or does it like dry and stay permanently overtime?

It stays permanently. While it's nice to varnish the kit after panel lining and anything else you might applies - especially water slide decals; it's not necessary for just the panel lines made with the markers.
