Are these made for the width, height, and thickness of standard cards?

Standard stock cards yes, thicker cards with the auto or jersey patch no. It also depends on the card, with yugioh and pokemon there is some wiggle room, but with most spots cards they fit perfectly.

Is there also a storage case / box that will fit 5-10 of these holders? what is best way to store a set of cards after they are in these holders?

There are standard card storage boxes that you can order that will hold cards with and without the cases. I’ve used boxes with five rows of cards for mostly almost completed sets and common cards. I personally like to use boxes with three rows for my cards in theses holders, card top-loaders, or graded card slabs.

Are these acid free and safe long term for cards?

Yes, absolutely. Just make sure you keep them in a cool place when not displaying and definitely not in an area of high humidity.

Are these with clear borders because I keep receiving ones with black borders?

The several packs made by UltraPro that I have received of all came with clear borders.
