The difference is the amount of current the shunt supports. For example, many batteries support a max burst current of 100 amps. So if you have 2 or 3 of these, then you would be fine with 500amp. If you have a bank of many batteries, you may want to go for the larger 1000amp to support more current.

Can a 72v system with 84v Max charge use the 1000a shunt?

No, the smart shunt's supply voltage range is only from 6.5VDC to 70VDC.
