Can this be used for distilled water?

I can't see why not? it is leak proof and the lid locks. I bought ours for my kids and I'm very happy with them.

Can you see how much water is in the black colour bottle?

Answering to help future purchasers - yes you can see how much is in there as it is transparent (although not as clear as other colours) and it also has clear markings showing millilitres up to 1 litre aa pictured.

How do you remove silicon packet from inside the bottle?

When you take the lid off the separator at the top comes out. You should be able to get the silicon out then.
