Flux basically cleans the metal surface you are trying to make a solder bond to. Soldering effectively requires a "wetting" action, that actually creates a metal alloy at the bond. If there are oxides and dust on the contact surface you are soldering to (like a copper bit on a pcb), you will not create a metal alloy, and the bond could be scraped off with a razer blade. If you use flux correctly, you should not be able to easily scrap off the solder, since the solder and two components you are connecting that are metal, are now chemically bonded as an alloy.

What is the shelf life? Does this need to be kept refrigerated like some other solder pastes do?

This is from MG Chemicals Technical Data Sheet: Shelf life 2 years. Storage Temperature Limits 18 to 27 °C 65 to 80 °F Store at around room temperature and protect from direct heat or sunlight.

Is there a trick to get the plunger to remain in the syringe?

You just have to use it for a while. I had the same problem because the ring fits so poorly into the back, but once you use it to the point that the plunger is further in, it's much easier to use. I know, it's a terrible design flaw!

Is this appropriate to use for stained glass?

You could use it for stained glass, but since your solder would be covering a larger surface area, the flux with a brush would make more sense. This is designed for very small solders in tight areas, like electronics repair.
