Hello,It is 3 front bag,1 back bag,2 beside pockets. And the Standard Size is 1 main bag,the Large Size is 2 main bags.

How deep are the two lower zippered pockets in the front of the bag? What size phone would fit( inch wise)?

The two lower front pockets are about 4" X 4". I have a very small phone that fits inside, but will not hold an IPhone. There are a number of inside pockets and one zipper pocket on the back that would hold something larger. The only other thing I can say is that I love these handbags. I am still looking to pickup an pink one and if it ever comes back an orange one.

Will either of the pockets on the ends of the bag hold a standard 16oz bottle of water?

the beside pockets of the standard size are small,But I think the beside pockets of the large size are enough for it.
