does this case fit between other skb rack cases?

Not really. SKB uses two raised channels on the top of their cases to "stack" them without them shifting. This case has 3 grooves running in a perpendicular direction to the SKB channels.  You could place it one top, but risk the chance of it sliding off.

Question 2

how deep are the covers?  does the 13" model have enough clearance to hold a  15" tray (extending 1" on both sides past the rails)?

I have a couple Crown 4002 XTi amps I want to mount in a case. they are 14 inches from to back mounting brackets . how well do they fit this case?

It is simple: The Gator case I have is 16 inches long from the front to de rear, I have placed there a Crown 2500 watts (Two rack spaces) which is as long as yours and fits good in it. It is a 4 rack spaces case and after my Crown inside the case I still have two more spaces for some other items to carry.

Will a mesa boogie mark iv rackmount amp fit in this case?

Do not know.
I tried looking up the referenced item, but the manufacturer’s manual had no installation instructions.
If the questioner has the amp in question, the answer is to do measurements.
A rack mount item will nave protruding ears with holes that fit over the rack mount. The Gator Pro Box is made for standard 19” rack mounted equipment. If the amp has ears and is 19” wide that dimension passes. The Gator Pro Box 4U means it is four standard rack units high. A RU is 1.75” so 4RU is 7” high. If the amp’s vertical dimension is 7” or less it will fit that way as well. If the vertical dimension is more than 7” a 6U (10.5”) and 8U (14”) Gator Pro Box are available. They may even make bigger ones.
Gator Pro Box offers two depths. Their website explains the depth. I have the deeper one for amateur radio.
A final note, the manufacturer sees his primary market as musicians that travel around and have to move equipment with them. If his amp is really a rack mount and part of this industry segment, it will probably fit in the correctly sized Gator Pro Box. My use is not unusual in that more than one amateur radio operator uses Gator Pro Box, but we are a secondary target user.
